The next year, the pennant winners from Brooklyn moved from the foundering American Association (it soon went out of business after the 1891 season) to the National League, which had been in existence since 1876. The admission of the Dodgers to the National League in 1890 sparked one of the greatest intercity rivalries in all sports-doom: the Dodgers Versus the Giants. (They did not become "intercity" adversaries until 1898 when Brooklyn was annexed to New York.) Lee Allen, famed historian at the National Baseball Hall of Fame, described the inauguration of the rivalry in his book Things were to change after Hanlon's dual pennants, however. Just as the American Association had raided the talent troves of the National League in the 1880s, the neophyte American League did the same in 1901. The AL enticed many of the National League players into the folds of their new eight team league, including such superstars of the day as Nap Lajoie, CY Yoting, John McGraw, and Clark Griffith. The Dodgers lost their ace pitcher, Iron Man Joe McGinnitv, to the new league.

The year before, McGinnitv had become Brooklyn's first pitcher in the 20th century to win 20 or more games (29-9). The Superbas also lost one of their best hitters, Fielder Jones, to the Chicago White Sox. The losses were duly felt. Hanlon's Superbas dropped to third place in 1901, trailing the Pittsburgh Pirates, who were paced by the immortal Hones Wagner, and the Philadelphia Phillies, who were led by another Hall of Famer, Ed Delahanty. The Brooklyn stars that year were Wee Willie Keeler, who batted .355, Jimmy Sheckard (.353), Tom Daly (.315), and Joe Kelley (.308). Leading the pitching staff was Wild Bill Donovan, with 25 wins against 15 losses; he also lived up to his nickname by leading the league in the number of bases on balls given up (152). Keeler and Donovan played one more year for the Superbas; both then moved to the American League for the 1903 season. There were no adequate replacements, and Brooklyn slid to fifth, sixth, and finally eighth place over the next three seasons. The latter was the team's first finish in the cellar, and the only one in their entire history. Their record that awful year was 48-104, and no Dodgers team since has ever lost more games in a season than that. They ended up 56% games out of first place also a record low in the club's history.
